We've tweaked the way our zone managers are cleaned up and created a much more reliable way of tracking when a player is active in a zone. Zones are currently cleaned up after 15 minutes of inactivity from an operative. In future, we may look to also keep track of active operatives in adjacent zones and keep zones active when adjacent zones are still active too.
